Kind of, it's one of those key-word-tricky-phrases things. Back when they reactivated Clotho she and John mentioned that he couldn't just shut off or deactivate Atropos (as it required the captain or corporate executive permissions), but that's not quite the same as the reboot being proposed here. Basically he can restart Atropos but not shut her down long term.
The reasoning being that the company considered rebooting to be more likely to be part of emergency trouble-shooting and the other to be more likely the part of some employee-led mutiny.
