As for it being Spikes offspring, I don't think that will happen, Twily would be more hesitant to introduce him to Rarity since he would probably have some characteristics from Spike that Rarity would pick up on, you can scratch that off too.

I was kinda expecting it would be Discord...... after all, he was kind of a big threat during his first appearance and even mindfucked Pinkie Pie! I doubt anypony could forgive him for what he did, even Celestia imprisoned him in stone (Friendzoned!). And yet despite Discord betraying Twi, and after Tirek friendzoned Discord, Twilight still forgave him. Something about that part struck me as a little odd yet touching. Though anypony would give Twilight a mouthful for even thinking of hooking up with him.
But then again, if it's not Discord one possible explanation was that she may have ingested a date rape drug in one of the the Royal Gala events and somepony took advantage of that moment of weakness, thus the child may have an unknown father, and Twilight would never want to speak of this again.
