I love gradient maps! They're insanely useful. I've often used them with my sprite art to manually control the palette of areas while allowing a real-time preview while I add shading.

For mood lighting I think it usually works best to partially apply the gradient map so that the inherent color of objects still shows through to some extent. It will still set the mood. But it's a matter of taste. Sometimes there's nothing like a near monochromatic palette to set a really vivid tone.

If you want some inspiration, take a look at some of ShadowSquirrel's old art. She did some amazing things with gradient maps way back when.
