It's not just a question of seeing Her! She is interacting with the world, when She wants it, but the wold cannot interact with Her back on the physical plane. To early SCP agents, She may look invisible, but reality is, that She cannot be harmed/interacted with when She isn't allowing it.
Basically: She can reach into our reality, but we cannot reach into Her reality. It's like when we see a 2D photo as 3D beings. We can see the dimensions, make changes to the 2D photo, even destroy or copy it, but if the 2D photo would be living it wouldn't be able to see/sense us at all, outside a 2D slice of us, that currently touching their 2D world!
Mal0 is a 4th Dimension being to us, so we only see the items and persons She interacts with, but we cannot even see or figure out where She is or how to reach into Her 4th dimension, else humanity would be 4th dimension race too and would be able to see Mal0. She is above us, in another dimension (Cyberspace most likely) and thus, the SCP Foundation has a hard time keeping Her captured and secured...unless She wants that! >:3
