If your wondering why they look a bit different its because Meruem and his elite soldiers were brought back to life and made stronger by Chronic. Out of any anime ive watched so far chimera ant queens are probably the most busted, imagine them feasting on a saiyin or a ninja from naruto, theyd be unstoppable.

So basically Chronic sees this potential and using artificial meat creates a new chimera ant king called the "emperor" and Prime and his team have to stop it. He brings back to life Komugi and uses her as a hostage to get Mereum and his soldiers to obey his every command, naturally this leds to a team up at the end with Meruem and Prime facing off against Emperor.
Ultimately it would end with Prime giving an empty earth in another dimension for Meruem, Komugi, and his soldiers to start a new life as there friend.
