If you treated the churches differently because they're religious facilities that would violate the religious establishment clause

No it wouldn't. The Establishment Clause means the federal government cannot make laws to impose a religion on anyone nor a law to prohibit exercise of religion, it doesn't mean there can't be any laws regarding churches.

If the Establishment Clause came into play here, that would mean the law has no basis for making laws restricting access to and use of churches, that any such laws they imposed on businesses or government facilities were exempt from application to churches.
