I think you used the bulk submission tool, which creates several individual submissions.
If you use the above link, it should create a single submission with lots of files in. Or you can add files to an existing submission!
You get to it via the "regular submission" link under Create. I think we might want to move that link up to the main "Create" menu, though, as it's not obvious.
