If you take a look at Garnet (the gem that this is based off of), she also has a third eye that's purple. You just take one eye from one half (red), and another eye from another half (blue), and then take the other two eyes and combine them into one eye (purple). But in this case it would be Sonic's and Shadow's eye colours instead.
