In GeneX - Soleanna Struggle, Mephiles returned after time was reset through some additional time travel. He was created by Bucky in the new timeline, and he borrowed Bucky's shadow for his form.
This version of Mephiles would go on to steal a bunch more shadows in GeneX Generations, including Shadow's, thus returning him to the form we're used to. (Shadow Generations is not canon to GeneX.)
(Spoilers for the story illustration set, but I have my reasons for doing an early release...)
