In this case John was annoyed at having to deal with them calling and Clotho thinking they were real but he figured that was only a side-effect of their plan so if he told them their plan was bust they'd give up and stop annoying him. It's not tactically a good idea but John's not really a tactician.
As for blocking them, I like to imagine he's been blocking them all along and they're just that good at getting around the blocks. I didn't mention it in this arc (it felt like excessive details) but part of the reason Clotho can't get the bio-metrics is because they're spliced into the comms in a weird way since normally the comms system provides a bit of that data on anyone who calls.
