I suspect he will turn out to have a point and that the Tree and the gods DO have some skeletons in the closet. It's likely going to be a contrast between how Rah'jan reacted to this discovery (omnicidal madness) and how the heroes will when they inevitably find out (confronting Luna, getting her side of the story, then actually making changes without burning the world down).
