A couple reasons, biological initiative does make them hostile towards him. However this is more a side effect as the plague basically gave them the top priority to spread the plague. The station controls are currently locked in on the admin area with John, so the big concern is getting past the security doors, it's actually even odds on whether any of the zombies would kill him or Atropos if the two of them weren't trying to stop the zombies and the plague.
