That was something that always bugged me though, was how you coudn't recover at least some of the balls you threw. Or got them back after releasing a Pokemon. Wonder if they'll change that in the new game.

Well, they seem to explode when a pokemon isn't capture, so that explain why you can't get them back.
As of why not reuse them? Maybe when you capture a pokemon, the inside adapt to it and change to fit the pokemon prefered habitat. Would explain how you can capture one that live in the cold water with the same device that one who live in volcanos. Or maybe they are all connected in a database with every pokemon label and connected to their pokeball when caught. You know, to prevent stealing. That would explain why Team Rocket can't just throw a pokeball on an already captured pokemon to steal them. So, if you release one in nature, you have to dispose of the related ball so that he is consider wild again in case another trainer see them in the future. You can't just change the pokeball statut to unused cause there again, it would just take one hacker to easily steal whatever they want. Only way for a pokemon to be consider officially free again is to destroy the pokeball itself.

That's actually not a bad train of thought XD . We have seen that it was Bill who built the first Pokemon Data Base after all n_n . But there is one problem with your theory. Trainers have apparently been useing Pokeballs for centuries, and they wern't nearly as technologically advanced as the ones used these days. We've even seen that they can be made from certian nuts or barriers grown in the wild. If only we knew what the inside looked like -_- .
