Well, this kind of thing WILL happen when you close off any attempts at diplomacy just based on what somepony looks like. Let it be a lesson: Skepticism is okay, but unless there is clear danger and no hope of negotiation, use of LETHAL force must be reserved for a final resort. Otherwise, if you absolutely refuse to believe a stranger, have guards watch them until you can confirm the story, but unless they attack first, maybe don't try to murder them.
