I will be amazed if she can get the name "Derpy" and the wall-eyes past standards and practices. It seems like it would be a little too close to a joke abut the mentally handicapped for them given the venue. It's almost a guarantee that the parents of some little kid with DERP eyes would freak out about it. It would take some seriously clever writing to pull it off.

Actually, wouldn't take a genius to write a story for even a part of an episode to make note to the fact her eyes are like that due to a medical condition and put it in a positive light. In fact, it's not even a form of mental retardation, it's a form of, well, I guess you could say muscle retardation. XD It's known as Duane Syndrome https://en.wikipedia.org/wiki/Brown%27s_sheath_syndrome or at least something along the Strabismus line.
People can live perfectly normal lives, and the show never says anything ill about it, she is just a 'where's waldo' character in the show as a sorta, toss up to the fans. The show itself has little errors, like at around 1:34 to 1:35 in The Best Night ever, the last episode of the first season, this: http://images.wikia.com/mlp/images/0/0d/Animation_glit... happens, and majority of people did not notice it, as most will not notice derpy nor her eyes the first time around. In most extended scenes where she has appeared, such as angry looks she gives at at least one point, her eyes straighten out. So it's not a matter of she is retarded, but when not focusing, her eyes have a defect possibly with the muscles. Though the fan interpretation of her "is usually portrayed as rather dimwitted and random, even to the point of mental retardation, sometimes with hidden genius in her actions."
As a whole, she is officially Derpy Hooves though, "Officially, background ponies receive no names, but the crew often gives them affectionate nicknames. According to an animator from Philippine studio, Derpy was called Stoneface, Bubbles, Bubblehead, and Ditzy." So yes, she was Ditzy, but now is officially called Derpy, as per Lauren Faust for the most part.

That would completely kill all the potential humor in the character. Couple that unfortunate condition with Derpy being not too bright, and it would come off as kind of sad. It is really hard to feel sorry for someone and laugh at them at the same time. I actually used to have two bosses that had that condition, and, while they would make jokes about it, it was just to awkward to give more than a polite laugh.
If I were in the writing room, I would not even try to explain the eyes to the audience. Each of the other ponies have a bit of a WTF element to her, so it would kind of fit in. Derpy would just need a character trait that would make us take her slightly seriously. I mean we shouldn't have her go full-on Pinkie. Maybe she could be particularly dedicated to whatever she happens to be doing. Neither snow nor rain no gloom of night--that sort of thing. That is, until her attention span runs out, signified by her eyes DERPing, and she goes off on some odd tangent.
That doesn't really help get it past S&P, though, does it? Maybe making her eyes part of a bizarre personality trait would make it seem less like any IRL condition, but I could still imagine soccer moms getting upset. They are a sensitive bunch. Hell, I don't know. Let's hope the real writers come up with something.

As a whole, there is no reason to NEED to write her there as 1) officially stated that it was an oversight in the production and didn't have time or see a need to fix it last minute pre-release of episode and 2) the major fanbase, the 'bronies,' themselves dictated that she is derpy, and put far more effort into the creation and personality of the character, and derpy's existence is a toss up and acknowledgment to the majority of fans putting the most money to the product than parents/children are.
Also, the show is made to give the characters realistic personalities and struggles, so to go out on a limb and 'toonize' the logic for derpy would defeat the purpose of the show. Derpy, if she became more than a where's waldo toss in, and more secondary main character, would likely be given something, if the fan base was listened to, that would either have her have the disability and wouldn't let it effect her, and enjoy life the best she could, or there woudl be some 'moral' to her being there for the mane cast to learn and teach to kids, but that possibly would fall back to the moral 'don't judge a book by it's cover' lesson given in Bridle Gossip.
Really, right now, you are looking far into it, with good reason, but again, background characters, as I said, are not noticed right away. Most parents likely aren't even watching the show with their children, most parents use TV to raise their children, so won't notice something like a wall-eye'd character unless they are forced to watch the episodes over and over. Even still, for sake of argument a parent sees derpy, as she isn't a main character thus officially is unnamed. So, unless a parent is a brony that lurks the internet, they won't know the name is derpy. And if they did, then, well, they shouldn't be getting butt hurt at the show staff but the fans. Since derpy isn't put in a negative nor positive light, she can pass under radar with ease as long as she stays a reoccurring background pony that only dedicated fans can find.

Fans making the show--this so reminds me of "That's it! I've had it with these motherfucking snakes on this motherfucking pane!" Incidentally, I loved that movie. Come to think of it, both MLP and Snakes on a Plane have a sort of hidden humor behind all the slapstick where the writers give subtle but noticeable nods to the audience.
